Do bonding rune stones work on all companions or just the non-augment companions?

The stats should work on all of them. Companions Gift SHOULD only work on non augments when they do something.

Item level will not change from changes to your companions. (i have not seen it do that, anyway.)
I have noticed the UI does not always update. I normally dismiss then re-summon my pets after making changes to them.

Yep Companion's Gift only procs on Non-Augment Companions, the only exception is the Cube Companion which is obtained by donating to a charity of some sorts. But that Cube Augment Companion where the Companion's Gift does proc is a bug and is confirmed that it will be fixed soon.
As already mentioned Augment's send over all their stats, except HP, (plus extra if you put an Eldritch Rune in a Defence Slot) but they do not increase your actual Item Score. As rwanauo mentioned I also always unequip the Companion and items from it before making changes, then re-equip the items onto it and then equip the Augment/Companion again.

But Bonding Stones give more power than a normal Rune, a Greater Bonding Enchantment will give a lot more power than a rank 8 or 9 normal Enchantment.
When I used my Stone or Cat I used 2 Bonding Enchantments for the big power boosts and an Eldritch Enchantment to increase the 100% sent over.

It all depends on what stats you want to get. I think bonding stones only have power or defense, so if that's what you want then they are better than any rune of the same level that give the same boost. But if you want anything else - recovery, armor pen, crit, defelct etc, then you'll have to slot a different one.

My Cat was sending over 10% more stats rather than that Bonding Stone in the Defence Slot for 110% of the Cats stats

I used 2 Bonding Runes in the Offence slots and an Eldritch in the defence slot... then just stack the other stats you need sent over via double slotted items and Runes

I think I am running Eldritch all the way across on my stone. Wasn't sure what the best combo was to max an augment companion's bonus.
